Perl would be a good way to do this. I use perl to load databases from files, but the scripts wouldn't fit you case well enough to be especially useful.
Hi ! Just to give you maybe some ideas. I use usually a combination of scheduled parsing-templates ( to do various things with the file like removing / replacing characters, counting rows, renaming files etc. ) and other scheduled routines in ColdFusion + scheduled cron jobs for the actual COPYing or maybe deleting a temp table ...
